Nobody. Everyone is horrible in their own, twisted and unique, ways.
Likewise almost everyone has some virtue to them, albeit often hidden and conditional.

Everyone has their own agenda. Further complicating matters, most of the factions have sub-factions, with competing agendas. For instance, 'Constables' covers both the traditional police and the secret police. 'The Docks' reaches from lowly labourers to exalted admirals. 'The Church' covers all varieties of Christian faith, from the mild to the militant. Ultimately, you have to follow your own conscience.

I'm rather fond of the Masters (well some of them). Yes I know it's strange. They're each selfish monsters but the problems with their deals seem more like an honest lack of understanding of humans as opposed to maliciousness and they at least keep London running somewhat. I know they aren't good creatures but I find them entertaining and when the alternatives (at least with regards to really powerful groups) are literal demons and the Liberation of the Night I'll side with the giant space crab that's in love with part of our solar system any day. Also with regards to the Docks do they include the Dawn Machine?

The question of the strikebreakers is a tricky one. It's not the Clay Men's fault that they're being used as scabs, but good intentions don't put bread on the dockers' tables. At the same time, the Masters aren't importing Clay Men for any selfless reason - only because they're easier to exploit than human workers.

I'm rather fond of the Bohemians, myself, and have been ever since I began playing. They're just out to have a good time, and even the fall of London isn't going to stop them.
But to better answer your question, everyone has their own motivations, and some factions are morally grey without being necessarily evil. Part of what I like about Fallen London is finding out for yourself who's who, and making up your own mind as you go along. (For example, my perception of the Revolutionaries has changed a few times since I began playing, and I still can't decide for certain what to make of them. ^_^ Which I think is fantastic.)

If I were you, I would befriend the tomb colonists. Anyone else agree? *dead silence* ok, I guess nobody else likes them, but still, give it a shot. Just avoid the ones without bandages, they're only there for scandal.

It's hard to say what's, or who's "good" in Fallen London because it's hard to say what outcomes really are "good". However, I think the Clay Men and the cats (esp. the kittens) are the most innocent and have had the most wrong done to them, followed closely by the Rattus Faber and the Urchins. So those tend to be the folk I "root" for, other than myself of course.

The Masters can be quite different from each other, and have differing opinions on the space crab. Some of them are trying to leave London as soon as possible, bringing the next city crashing murderously down on all our heads. One of them has Surfacers murdered to lure people into the Neath. Another prefers to murder people directly, and probably eat them.
The Connected: Docks quality seems to represent the sailors and dock workers; the admiralty barely appears in Fallen London. [spoiler]The Navy did create the Dawn Machine, but for the most part its builder-worshippers have defected from London.[/spoiler]

Keep in mind no faction is made up entirely of "good" guys -- just like in our own reality. Arguably almost every faction has someone good in it. Personally, I really like the constable who tips his hat to you after telling you to stay consistent.
