I forgot to record it all, but betraying the Patroness gives you...
...the Word of Caution, the Knapt (those two if you don't already have them), a Ravenglass Knife, and a Skyglass Knife. She's got a lot of knives. (Although no K&C weapons! What a poor excuse for a Vespertine.) It removes the Patroness quality (or is it an item?) that gets removed after she leaves, in any case. I don't think there were any other rewards or menaces, and I don't think there are any lasting differences in other qualities (the main "Seeking a Prison of Flint" ends up at 2000 either way, I think?)
I'm currently Seeking but haven't got any stains yet, and the option was visible for me (although I didn't meet the requirements).

And I am neither Seeking nor stained, but still had the option visible (just greyed).

I recall seeing it on my Seeker, too. Didn't pick it since I didn't want to have to redo that part at some point, but I could have.

I probably just missed it. When I return at some point I'll see if it's there and, if not, will send in a bug report.

I wouldn't count on it. Seeking is probably low on a very, very long list of things FBG has in the pipes right now.

Well, I saw the option without having any stains. That's rather curious.

The thing in Flute Street fixes something else, IIRC?
The scars.
I'm really sad I can't visit Caution or go on an expedition anymore. Those locations were the most fun, and I've enjoyed the opportunity cards greatly.

I think they would work very well as permanent locations, like Adam's Way. Would it be too much to ask?

I liked the story but I still feel there's lots of little things I've missed that I'd like to check out or revisit.

I chose to betray the Patroness, but I kinda regret my choice. Could anyone tell me what would've happened had I chosen the alternative ?

I fear I've missed out on the Part 2 content. I took passage at Wolfstack and upon arriving, the first option off the ship was a list of locations. I chose "London" and was taken back to the city and appear to have ended the story before even beginning it. I now see no way to return. Is there any way I might try this again?

If there's no option to take a boat at Wolfstack Docks, you may need to wait until you have a ship of your own, or send a report to FB?

Out of curiosity what was the FB's solution? Did they set back your account specifically or did they include a new storylet that everyone can use?

Looks like my account specifically. They returned the "A Ticket to Apis Meet" option to my storylet list at Wolfstack by "making a slight tweak to my character."

Excellent story. I escaped with my deputy intact, with 1 cherty, and helped the Patroness (I have no truck with the thief of faces). Now I'm back and trying to decide... do I give up the essences or wait for the promised extra narrative?

Giving your essences to the Bishop won't consume them, so you can do both. =)

I'll post it here so people won't have to ask for PMs every time, so beware, spoilers about risky choices with The Wound!
You die (8 Wounds), gain 2 levels of Nightmare, gain 5 levels of Dangerous, and.. lose 40 levels of Persuasive. At least I went 200->160.
This was my result as well. Went from Dangerous 198 to 203.
I e-mailed FBG to make sure it wasn't a bug, and they confirmed it was intentional.

What a pity I still have need of the Cave of the Nadir. Otherwise I could effectively have two PoSI specializations. Has anyone taken the risky action with Dangerous already over 200 from being a Shattering Force?

I gave the Patroness the literal middle finger and told her to disappear. She ignored me for the rest of the journey and now that I'm on my way back London... I wonder what I've actually missed?
