So I did the box of intrique quest..got the reward for helping either side, then decided I wanted to use my newspaper, so did the fate locked rewind. I used the newspaper and still have fist of the bazzar. Am I supposed to still have this, no change for it?

I'm not 100% certain, but I think you can get this quality from Diocesan Intrigue. If this is the case then the reset option wouldn't be able to get rid of the Fist of the Bazaar quality without potentially erasing a quality you'll need once the Diocesan story continues.
